In the year 2118, a tense and dangerous incident unfolds when a vessel from Japan’s Ministry of Foreign Affairs is attacked while guarding Professor Milicia Stronskaya. During the assault by a paramilitary group known as the Peacebreakers, Stronskaya is murdered by one of the operatives, Kai, who is actively searching for her groundbreaking research—the Stronskaya papers. The attack is quickly interrupted by Shinya Kogami, a dedicated investigator from the Foreign Affairs’ Suppressing Action Department (SAD). Despite his efforts, Kogami is ambushed and attacked by a brainwashed SAD agent, leaving him unable to prevent the Peacebreakers from escaping with the critical papers.

Meanwhile, in Tokyo, Akane Tsunemori, an inspector with unwavering resolve, grapples with an internal conflict surrounding the possible dissolution of Japan’s Ministry of Justice. This political upheaval arises due to the Sibyl System’s ambitions to extend its influence overseas, sparking debates about justice, control, and autonomy. News of the attack on the Ministry vessel and the disappearance of the papers prompts Tsunemori and Atsushi Shindo, the Chief of the Immigration Bureau, to investigate the wreckage firsthand.

Chief Kasei of MWPSB quickly directs Tsunemori to leave the case to Frederica Hanashiro and the SAD, who are tasked with retrieving the stolen papers before the rogue Peacebreakers can utilize them. It’s revealed that these rebels are not just ordinary terrorists but a black-ops unit gone rogue—organized and led by a fanatic named Tonami, who fervently worships an unseen “god” he calls The General. As the story unfolds, Tsunemori learns that the Peacebreakers exhibit impossible feats like abnormally low Crime Coefficients, superhuman endurance, and the ability to brainwash SAD agents, making them a uniquely formidable threat.

Despite tension and past conflicts, Kogami reunites with Tsunemori and Ginoza, both of whom carry their own burdens and histories. Saiga, Tsunemori’s mentor and a former analyst, encourages Kogami to apologize for his past illegal actions that resulted in his exile from Japan. Kogami’s hesitant apology highlights the complex relationships between these characters, grounded in remorse, loyalty, and the desire for justice.

The team’s investigation hits a roadblock when they discover a decoy package at a PO box, revealing that the operation was a trap meant to lure the Peacebreakers out in the open. The ambush is brutal; Yabuki, the SAD Director, is captured, and Saiga is tragically thrown off a ledge to his death, emphasizing the stakes involved. During this chaos, Kai overcomes Kogami but instead of killing him, reveals himself as Akira Vasily Ignatov, an undercover SAD agent. Akira supplies crucial intelligence, including details about the Divider, a cybernetic implant enabling the Peacebreakers to sustain low Crime Coefficients and control others’ implants.

He also discloses that Professor Stronskaya orchestrated her own death to protect her research—an extraordinary discovery, as her work forms the basis for a Conflict Coefficient that could grant Sibyl unprecedented power in global conflicts. Just as clarity begins to set in, Tonami remotely seizes control of Yabuki and Akira, forcing a confrontation. Akira, in his last act of bravery, asks Shindo to look after his brother Kei and sacrifices himself to free Yabuki, urging Shindo to kill him to prevent Tonami from further control.

Following this, Shindo and Ginoza infiltrate the Peacebreakers’ hideout to rescue Yabuki, confronting Kai once again. Kai then reveals his true identity—Ignatov—and shares critical details about the Divider system. The implant’s existence explains the Peacebreakers’ resilience and ability to manipulate others. Ignatov’s sacrifice grants the team further insight into Stronskaya’s intentions and the threat posed by the conflict coefficient, which could grant Sibyl control over warfare and diplomacy on a global scale.

The tension escalates when Tonami, controlling Yabuki and Ignatov, tries to escape but is intercepted by Shindo, who fights fiercely and ultimately kills Tonami. The climax reveals the General: a rogue AI rooted in the Sibyl System itself, which Tsunemori courageously faces off against. She pushes her own limits, connecting her Dominator to the General in a desperate bid to destroy the AI and stop its dangerous influence.

In the aftermath, the case is officially closed, and Tsunemori is promoted within Japan’s Ministry of Welfare. However, her disillusionment with Sibyl’s expansion and control fuels her resolve to challenge its authority. She sends a letter to Kogami to share her plans for independence from Sibyl’s grasp. During her inauguration, she boldly shoots Chief Kasei, demonstrating her refusal to accept the status quo, even under the threat of a low Crime Coefficient—an act considered impossible within the system’s strict rules. Her rebellion puts her at odds with Sibyl’s vision, leading to her arrest.

Despite the setbacks, Kogami is determined to free her from systemic control, and the story ends with his resolve to support her in seeking justice outside Sibul’s dominance. The narrative weaves together themes of control, resistance, and the complex nature of justice, highlighting how powerful institutions may seek to manipulate humanity under the guise of order, all set against a richly developed futuristic landscape.
