In 2199, after five brutal years of attacks by the alien race known as the Gamilas, the surface of Earth becomes uninhabitable and humanity is forced to retreat underground. The Earth Defense Force throws everything it has into a counter-attack near Mars, but the Gamilas push back with overwhelming force, wiping out much of the defense. In a pivotal moment, Captain Mamoru Kodai [Shin’ichi Tsutsumi] sacrifices himself when his damaged destroyer Yukikaze is used as a shield to cover Captain Jūzō Okita [Tsutomu Yamazaki] and ensure his escape, and Mamoru’s ship is destroyed in the process. The loss marks a turning point for the remaining crew, and it sears a memory into those who survive.

On the irradiated surface of a ruined Earth, Susumu Kodai [Takuya Kimura], Mamoru’s brother, scavenges among half-buried wreckage near a long-dead battleship. An object strikes nearby, knocking him out, and when he regains consciousness he discovers a mysterious alien message capsule. Strangely, the radiation around him drops to safe levels, allowing him to endure what would have been lethal exposure. He is rescued by Okita’s returning ship, and it’s soon clear that the capsule contains engineering schematics for a new warp-drive technology and coordinates to a distant world from which it originated—Iskandar. The revelation spreads through the crew, but it also stirs suspicion, as Susumu confronts Okita about using Mamoru as a shield. A tense moment is diffused when the ship’s medic or a crew member intervenes, and the crew recognizes that they must weigh hope against memory.

As scientific consensus tightens around a grim prognosis—radiation sinking deeper into the planet’s crust and scientists warning that humanity could be extinct within a year—the possibility that Iskandar might hold the key to survival gains traction. Captain Okita believes that the planet Iskandar could contain a device capable of stripping away the radiation that has crippled Earth, offering a chance to return home. With the clock ticking, a volunteer force forms and Kodai, a former EDF aviator who left service after a tragedy that haunted him, decides to reenlist. He returns to a ship and a crew that are rebuilding hope from the ashes: the Yamato, a legendary battleship rebuilt with alien technology that whispers of a second chance for humanity. Before the Yamato can launch, the Gamilas lash out again with a fearsome missile strike, and Okita gives the order to fire the Wave Motion Cannon—an experimental weapon—against the invaders. The shot wipes out the incoming threat and signals a new dawn for a crew that has endured losses and suspicion alike.

The Yamato’s first warp test pushes the crew toward a broader future, and they encounter additional Gamilas warships. However, the Wave Motion Cannon is powered by the same reactor that drives warp, so the team must wait for the reactor to recharge before another warp. The ship is able to destroy capital Gamilas vessels, but the mission takes a personal toll when Yuki Mori [Meisa Kuroki], who joined the EDF years earlier because she admired Kodai, suffers injuries that pull at the crew’s loyalties and priorities. Kodai is briefly imprisoned for disobeying orders during a rescue, and Daisuke Shima [Naoto Ogata], the acting navigator, reveals that Kodai once left the service after a fatal miscalculation that claimed the lives of his own parents and nearly cost Shima’s wife her life as well. The past—painful, intimate—surfaces even as the present demands courage and leadership.

A crucial turn occurs when the Yamato returns from a warp to find a Gamilas fighter adrift. The alien pilot is still alive and can communicate, revealing a hive-mind truth about the Gamilas. The ailing Okita collapses, and Kodai is named acting captain. The capsule’s true purpose becomes murkier, and the crew discovers a hidden threat: when the Yamato destroys a Gamilas warship, a hull-mounted parasite-like craft latches onto the ship’s third bridge and begins a self-destruct sequence. In a hard decision, Kodai orders Yuki, in her fighter, to sever the bridge’s support, sacrificing crew to save the Yamato. The act is painful and personal, but it buys time as the ship vaults into warp.

As the Yamato reaches Iskandar, the situation darkens: a colossal Gamilas fleet blocks their approach, and a Gamilas craft latches onto the muzzle of the Wave Motion Cannon, trying to neutralize the weapon. With the main cannon disabled, Kodai makes a dangerous, improvisational choice and performs a random warp, landing on the far side of Iskandar. The planet appears lifeless, strikingly similar to a presently irradiated Earth, and the crew realizes that Gamilas and Iskandar are two aspects of the same world. Kodai urges the crew to push forward against the odds, even as heavy resistance on the planet’s surface whittles away at their assault team.

On Iskandar, an alien possessing Yuki’s body explains the truth: Gamilas and Iskandar are inextricably linked, their world dying, and Earth was once seen as a replacement that needed to be “cleansed” of humanity. Iskandar did not agree with this plan and was imprisoned, and the alien grants Yuki the ability to purge radiation from Earth. With this revelation, Kodai and the remaining Yamato crew press deeper, while Saito and Mori—along with their allies—hold the line to give their comrades a chance to reach the coordinates.

In a climactic convergence, Shima and Saito sacrifice themselves by destroying a Gamilas power source, dealing a devastating blow to the enemy and earning the chance for Kodai, Mori, and their partners to pursue Iskandar’s core. They return to the Yamato, only to confront another grave challenge: Desslar—the Gamilas commander—appears and declares a final plan to annihilate Earth purely to avenge his race. Kodai makes the ultimate call and pilots the Yamato in a kamikaze assault against Desslar’s ship, firing the Wave Motion Cannon in a desperate, last-ditch strike. The two ships vaporize in a brilliant blaze, ending the threat but sealing the fate of the crew.

In the aftermath, Earth begins to heal. The surface slowly returns to its former state, the radiation recedes, and life begins to reemerge. A hopeful scene closes the voyage: Yuki Mori, now on Earth, is seen with a child—perhaps Kodai’s—and the memory of their shared struggle lingers, a reminder that courage, sacrifice, and the belief in a future beyond catastrophe can sustain a world even after the sky has burned.
