In the heart of New York City's central zoo, a cast of eccentric inmates resides, including Zebra Marty (Chris Rock), Lion Alex (Ben Stiller), Hippo Gloria (Jada Pinkett Smith), and Giraffe Melman (David Schwimmer). Alex, the self-proclaimed star of the menagerie, breeds resentment among his peers, particularly Marty, who feels overshadowed by Alex's grandeur. Meanwhile, a group of resourceful Penguins have been secretly digging a tunnel to escape their concrete confines and return to their ancestral homeland in Antarctica. One cunning Penguin confides in Marty about their daring plan, sparking the Zebra's imagination.

That fateful night, as Marty celebrates his birthday at a lavish party, he wistfully expresses his desire to break free from the zoo's confines and explore the wild by hijacking a train from Grand Central Station. His companions laugh off the idea, but unbeknownst to them, Melman stumbles upon Marty's absence and mistakenly assumes he has abandoned ship. Alex, Gloria, and Melman embark on a hasty subway ride, only to discover Marty waiting at the station, surrounded by his penguin friends.

The penguins' presence attracts unwanted attention from authorities, who deploy tranquilizer darts to subdue the animals. As they regain consciousness, they find themselves confined within crates aboard an ocean freighter in the middle of the open sea. The penguins seize control of the vessel and chart a course for Antarctica, inadvertently sending Alex, Gloria, Melman, and Marty tumbling into the drink as their crates are dislodged by the ship's sudden change in direction.

The four unlikely companions wash up on the sun-kissed shores of Madagascar, Africa. Melman optimistically believes they must be in San Diego, assuming humans will soon arrive to rescue them. However, they soon encounter a troupe of lemurs belting out the infectious tune "Move it." As they prepare to investigate the commotion, the lemurs are ambushed by the Foosa, vicious creatures akin to hyenas. Marty springs into action, shielding Mort, a diminutive lemur, from certain doom.

Julian, the regal King Lemur (Sacha Baron Cohen), and his partner Maurice (Cedric the Entertainer) introduce themselves, revealing that the group has finally reached the wild. As tensions simmer between Alex and Marty, the Lion's insecurities boil over, prompting him to blame Marty for their predicament. Seeking solitude, Marty secludes himself from the group and establishes a makeshift drink bar, where he can momentarily escape his troubles.

As night falls on the island, Alex finds himself unable to shake off the tumultuous emotions brewing within. His restlessness is palpable as he becomes increasingly agitated, ultimately deciding to confront Marty at the drink bar. The two engage in a heart-to-heart apology, and Marty invites Alex to join him for an impromptu gathering. As the sun rises the next morning, the four animals reunite with their lemur friends, embracing the island's unbridled wildness.

However, as Alex's hunger pangs intensify, his gaze shifts toward his friends, and a peculiar metamorphosis takes place. He begins to envision them as succulent steaks, his mouth watering in anticipation. Seizing the moment, Alex lunges at Marty, biting down on his rear end with relish. As his claws rapidly grow, the lemurs scatter in terror. Chasing after Marty, Alex realizes with a jolt that he has indeed become a beast, and swiftly retreats to hide.

Meanwhile, on the icy shores of Antarctica, a group of penguins stand resolute beside their ship, buffeted by biting snowstorms. Their collective lament echoes through the desolate landscape: "Well, this really sucks!"

As we return to Alex, he has made his way to the predator side of the island, where Marty is constructing a barrier to keep others at bay, convinced that he poses a danger to those around him.

Back on the beach, the other animals are stunned by Alex's transformation when they spot the approaching ship. With a burst of excitement, they flag it down, and the vessel makes landfall on the shore. The penguins disembark, their arrival heralding the news that the animals can finally return home. Marty, undeterred by warnings from his friends, sneaks away to coax Alex back into the fold.

As Marty attempts to reason with Alex, the Foosa encircle him, prompting a frantic retreat. On his way to escape, he stumbles upon Gloria and Melman, only to find themselves surrounded by the Foosa as well. The penguins intervene, valiantly defending their friends despite being vastly outnumbered. Just as all hope seems lost, Alex bursts onto the scene, eyes blazing with feral intensity. "This is my kill!" he growls, pouncing on Marty and insisting that they play along. With a bloodthirsty roar, Alex charges at the Foosa, sending them scattering in disarray. "This is MY TURF – don't come back!"

As the dust settles, the lemurs host a farewell party for their departing friends. The penguins prepare a special sushi dish for Alex, which proves an instant hit. As they bid each other adieu, the animals realize that this culinary masterpiece will satiate Alex's hunger and ensure his friends remain safe from his voracious appetite.

As the crew navigates the waters back to shore, the group's collective energy shifts from solemn duty to carefree revelry. A spontaneous decision is made to make a few pit stops along the way, indulging in unbridled joy and camaraderie. Meanwhile, on a sun-kissed beach, a colony of penguins is basking in the warmth, their tuxedo-like feathers glistening with dew. One curious penguin turns to its leader and queries, "Should we inform them about the boat's precarious situation?" The lead penguin, ever the diplomat, responds with a knowing glint in his eye, "Just maintain that winning smile, boys, and wave those flippers like you mean it!"
