Bailey Pickett, Debby Ryan, is set to spend spring break with her boyfriend Cody Martin, Cole Sprouse, but he makes a bold move: he leaves the SS Tipton, the cruise ship where they attend school, to accept an internship with the renowned Dr. Donald Spaulding, John Ducey, at a prestigious research firm, hoping the opportunity will win him a Yale scholarship.
Cody’s plan becomes public before he can tell Bailey himself when his twin brother Zack, Dylan Sprouse, inadvertently reveals it. Bailey feels betrayed by the sudden change in plans, and the rift between the couple deepens. Meanwhile, Zack asks for Cody’s car—something their parents will give Cody when he goes to college—but Cody stubbornly refuses, insisting on making his own way.
A reckless attempt to impress a science assistant leads to disaster: Zack crashes a billion-dollar submarine into a seawall, and Cody, trying to stop him, causes a similar accident. The incident destroys the equipment and results in Cody being kicked out of the program and fired. The fallout turns bitter, with Cody disowning Zack and declaring that, even though they are twins, they are not truly brothers.
Elsewhere, London Tipton, Brenda Song, accidentally eats a fruit intended for dolphins, an odd moment that lets her understand the creatures in a surprising way.
The Martins soon learn about the Gemini Project, a massive program led by Dr. Ronald Olsen, Matthew Glave, which studies the physical and emotional bonds between twins in an effort to root out evil in the world. The project relies on the same fruit that triggered London’s unusual moment, and Cody and Zack find themselves among hundreds of other twins drawn to the initiative.
Over time, Zack and Cody form a deep connection: they start with a physical link, followed by a growing empathy, as they begin to sense and understand what the other needs. Cody’s goal is the Yale scholarship to be with Bailey, while Zack’s aim is to use the car to help him find his path in life. When Bailey discovers Cody’s letter explaining his true motive, she, along with London and Woody, Matthew Timmons, heads to the Gemini Project to rescue him and Zack.
The group arrives as the twins on the project become mind-controlled, with Dr. Olsen’s efforts raising alarms about danger. Bailey contacts Mr. Moseby, Phill Lewis, who brings the facility under scrutiny and helps coordinate a rescue mission. The team confronts Ronald Olsen, who reveals himself as Spaulding’s evil twin and acknowledges that he has been spying on Zack and Cody.
In a tense showdown, Zack and Cody’s bond is tested, and a failed merge threatens to collapse the entire Gemini Project. Cody quickly devises a plan to outsmart the operation: he and Zack feed the special fruit to the Spaulding twins, triggering a telepathic understanding that makes them realize they wanted to be like the other all along. With the project destabilized, Ronald is stopped and arrested when Moseby arrives with the police.
With the danger behind them, Zack and Cody recognize that they do indeed make a strong team. Cody reconciles with Bailey, and the two begin to share experiences around landmark places they visit together, while Zack drives the car he’s eager to keep. On the dock, just as the friends gather on the SS Tipton, a shipping crate containing London’s summer clothes crushes the car, leaving Zack staring in disbelief as their world briefly tilts again toward the next chapter.
