Dr. Genshiro Shiragami and his daughter Erika Shiragami are drawn into a daring international project that blends biology with ecology. The goal is ambitious: take the cells of Godzilla and fuse them with specially engineered plants to turn Saradian deserts into fertile soil, easing the country’s dependence on oil. The early promise is fragile, however. A terrorist bombing destroys the laboratory, shatters the plant experiments, and leaves Erika dead, a loss that weighs heavily on Shiragami and reshapes his approach to science and memory.

Five years pass, and Shiragami returns to Japan with a different, more personal motive. He merges some of Erika’s cells with a rose, hoping to preserve her essence and keep her memory alive within living tissue. Around this same time, another group of scientists—Kazuhito Kirishima and Lieutenant Goro Gondo—work with the Godzilla cells to develop something they call the ANEB, the Anti-Nuclear Energy Bacteria. Their aim is practical defense: a weapon to be used against Godzilla should he ever return. They seek Shiragami’s input, but he declines, wary of weaponizing such power and of the broader political stakes at play.

As global tension over the Godzilla cells intensifies, two powerful players try to claim them: the Saradia Institute of Technology and Science and Bio-Major, an American rival. An eruption from Mount Mihara sends tremors through the region and further damages Shiragami’s delicate rose experiments. Despite his reservations, Shiragami agrees to assist the JSDF and gains controlled access to the Godzilla cells, secretly applying his talent to a rose in a bid to merge life and memory in a new way.

That night, Bio-Major and Saradian operatives force their way into Shiragami’s lab. They are confronted by a living plant monster that Shiragami has named Biollante, born from the fusion of Godzilla cells with plant DNA and Shiragami’s own stem cells. Biollante escapes, carrying the tale of what science can birth and what it might destroy, fleeing toward Lake Ashi.

In response, Bio-Major engineers a larger scheme. They plant explosives around Mount Mihara and threaten to detonate them unless the Godzilla cells are handed over. The National Diet is pressured, and the message is clear: time is running out. Kirishima and Gondo attempt a trade, but the Saradian agent known as SSS9 thwarts the plan and escapes with the cells. The explosives detonate, and Godzilla is released into the region once more. He seeks a power source to sustain his nuclear energy, but Biollante calls out to him, pulling him toward a different confrontation.

Godzilla engages Biollante in a brutal battle by the lake, and the original monster emerges as the victor. He then moves toward a power plant in Tsuruga, but the psychic Miki Saegusa uses her abilities to redirect him toward Osaka, where fear and evacuation rules the day. A JSDF team, now led by the fate-filled clash at the center of the city, fires rockets infused with ANEB into Godzilla’s body, but the behemoth remains unshaken even as Gondo falls in combat.

Kirishima recovers the Godzilla cells and returns them to the JSDF, while Shiragami theorizes a way to push ANEB into effect: by raising Godzilla’s body temperature through microwave plates during a staged thunderstorm, they hope to weaken him enough for ANEB to work. The plan leads to Wakasa Bay, where Biollante has evolved into an even more formidable form and joins the fight again.

What follows is a protracted, grueling confrontation. Godzilla delivers a devastating atomic breath into Biollante’s mouth, mortally wounding her. As ANEB begins to take hold, Biollante disintegrates into spores that rise and drift into space, forming a vision of Erika among the stars. In the midst of this emotional moment, Shiragami is shot by SSS9, and Kirishima gives chase. SSS9 is killed by a plate activated by Major Sho Kuroki, a brutal reminder of how far zeal for power can push people and nations. With Biollante defeated and the plan finally taking effect, Godzilla reawakens and returns to the sea, leaving behind a trail of questions about science, memory, and the costs of playing god.
